I never associated the Rainbow Falls rocks with the Crystals, though I suppose it is possible they are the same material that has been pigmented by the rainbow water. I would point out that Gimmick examined them at Wooly's house and I'm sure he would've noticed any similarities between those rocks and the Crystals. Also, M.A.V.O. deemed them worthless when Tweeg attempted to pay his dues with them, though they didn't seem to undergo much scrutiny by anyone at M.A.V.O. HQ.
Some good possibilities.

Well, most crystals would be considered worthless until they were cut and polished. After all, most crystals start out as a hunk of somewhat translucent rock. I can't imagine any of the seven crystals coming out of the ground perfectly cut polished. They just don't grow that way.
Of course, this is all assuming that the growth of crystals in Grundo is the same as it is in our world.

Maybe the crystals weren't from unground but from a special meteorite containing powerful magical potential? O.O

So, if I remember the reading from the book near the end, there was a Theodor the Wise already leading the Illiops out of the Hard to Find City. Would that mean that their world goes through a kind of time paradox where history repeats itself?
As for the Crystals... I don't want to say they come from space, that's too easy an explanation and a little over used in cartoons and such. Okay, how about this: Yes, the Hard to Find City is really high up in the mountains, but did anyone think that to get a lot of the materials and metals the ancient Illiops used, they had to dig down? What if, digging one of their mines, they came across a cave filled with crystals that just resonated with power. Maybe a formation of 7 crystals showed the most power, hence why they were used to carve the 7 stones.

I like that idea. It makes a lot of sense (the digging down before stumbling upon the Crystal cave). The only problem with the "Crystal Cave" idea is the open-ended concept of what the other crystal formations do...what separates these seven? I don't like the idea of having 150 Crystals with different powers. That kind of abuses the concept. Think of it like in Tolkien's "The Lord of the Rings": there were several rings (3 for elves, 7 for dwarves, 9 for men, and then the 1), but all the other rings were bent toward the will of the one. In the same way, these Crystals are the supreme power. But where it comes from might be a little too deep. It's easiest just to say that they were uncovered in archaeological sites throughout the Hard-to-Find City...perhaps seven crystals were dug up and each manifested a different power. Having something like a cave would be rather complicated, as we would have to explore the origin of crystal power.
Still, some great concepts here.

Well that's just it: 7 stones showed the greatest power. The other stones in the cave would be kind of, I don't know, maybe along the lines of "small" magick.
You touch one IN the cave and you can do things you couldn't before, but when they're cut and brought out of the cave it's just a pretty rock. Maybe the 7 were the only stones to retain their abilities outside the cave.
I'm stretching here.
I think there are so many possibilities surrounding the lore of the stones. Just about anything could fit here.

There's always the possibility that the illiops infused the crystals with magic themselves. Didn't the illiper minstrel in "The Secret of the Illiops" mention that the illiops fashioned crystals and gems?

Okay, so if they fashioned the crystals, it would be safe to assume that maybe they infused or enhanced their abilities. But it also begs the question in that song: If they fashioned jewels as well, where are they and what can THOSE do?

Perhaps the seven crystals were the only ones that were actually infused. The other gems could've been for trade. Maybe a form of currency?
